More likely, this is written to a family member ("like an apple from the tree") than to God. ("When you're gone I'll honor you)

My interpretation is that it's about fathers and sons and how the cycle repeats. 1st verse is about his father. 2nd verse is about his son. In both cases the strained relationships came around and faith was restored. This is an awesome song.
